I'd say it is a tie between Little Green Men and Downtown Disney Pin Traders. Westward Ho has a good number of pins, though I have a hard time finding many LE's there. Also, that store can get very crowded due to the trading tables next to it. I like the Downtown Disney shop the best. I usually go there when I am looking for a specific pin. Little Green Men is also nicely organized with new releases in the wall display, though it can it crowded there as it is an exit for the Astro Blasters ride.

Someone told me that the Fly n' By sometimes puts tables to trade?
I personally haven't seen them there but is this true?

I've never seen them there and I am usually there on weekends.

Small compared to LGM and Mickey in Paradise, but it's all pins (LGM has non-pin stuff too).
 
Little Green Men (usually people are trading at the tables outside. You can get PWP for $2.95 if you spend over $30)

Westward Ho (people trade at the tables outside also.You can get PWP for $2.95 if you spend over $30)

Downtown Disney Pin Traders
(cast members here usually genuinely love pins. Most of them wear lanyards & they are educated about release dates, etc. You can get PWP for $2.95 if you spend over $30)

World of Disney
(a ton of cast members in here wear lanyards. I also see a ton of pins in here that I haven't seen anywhere else. There is one really rude cast member in this store. I don't remember his name but he is not friendly, at all. And of course he usually works register in the pins section.)

Fly n Buy
(has pins but they are displayed next to the register and usually there is a line so you can't see pins too well. I also don't recall ever seeing a Limited Edition case or anything.)

The Emporium
(pins are usually picked over because it is one of the first & last things you see at the park. It also gets very hectic in there with all the strollers)

Of course if I am searching for a pin that I desperately need I will check every single place that sells pins! Hope this helped you out a bit!
