The Pin Event next year will be themed for 30 years of Pixar. I am a Villains collector and know my way around the Disney animated films pretty good, but PIXAR films are not really my strong area. SO I have a list of who I think/know are Pixar Villains but I need help and input for more information. Here you go:

Toy Story – Sid, Zurg
Toy Story 2 – Stinky Pete, Toy Store Owner (don’t know his name)
Toy Story 3 - Lotso
A Bug’s Life - Hopper
Monster’s Inc. – Randall
Finding Nemo – Bruce the Shark, Darla Sherman
The Incredibles - Syndrome
Cars - ????
Up - Charles Muntz and Alpha
Ratatouille – Chef Skinner
WALL-E - ????
Cars 2 - ????
Monsters University - ????
Brave - ????
Inside Out - ????
The Good Dinosaur - ????

My additions are in red. I'd remove Bruce as I do not consider him to be a villain, but that is up to you.
 
Some of the Pixar baddies aren't straight-up villains, but certainly serve as antagonists to the heroes.
I would use Dean Hardscrabble for Monster's University, and maybe consider the Witch from Brave.
